Nope, they don't effect your Reputation, but they give normal xp and info. When they release them you can buy the mission starter from your Org Archivist Vendor. The missions will give you Completion Tokens that you can trade in for the rewards. Theres also rewards for each individual chapter, so to get all the rewards you would need to do all the missions twice.
