Why cant an agent take over a redpill?

No, at that point, Smith was a virus. He possesed powers that a normal Agent could not, which is why by the end he took over the Matrix, even the Agents of the system. A normal Agent would not be able to copy himself onto another redpill.
But as you see in reloaded, the Agent isn't permenatly overwritten, as he shows up back in the free way scene. Or was that just two agents?

I haven't watched Reloaded in the longest time, so I am not sure if it was the same Agent. It's possible. At that point, Smith didn't take over the entire Matrix, so that particular Agent could still freely move around the other coppertops with ease.

I did re-read the script for Reloaded. Johnson and Thompson are the two in the cop cars, and Jackson, who got smithified, is the one that fights Morpheus on the semi right afterwards.
