Paul Chadwick has devised an interesting way to "bring back" Morpheus into the spotlight recently with his simulacrum going rogue away from the General's command.  However, recent events have brought me back to that fable day of Chapter 1.3.

I still feel to this day that Morpheus' death was untimely and the result of a very unlikely mistake that such a veteran operative such as Morpheus would not make. Anyone who would survive the happenings during Neo's time inside the simulation has the utmost experience and war hardened senses.

We do know the General has been part of the MxO storyline ever since Chapter 1. Even during Monolith, we witnessed Red-Eyed Agents who were Commando's in disguise and read reports to the General from certain drops that the Commando's left behind. We only got to see the General in Chapter 2.3.

We also now know that Morpheus had contacted certain Zion operatives before his death. The general gist of the message was how he had to go away for a long time as things cooled down. Not sure how credible this transmission is since it was done during the Lith LET days, but you never know.

Now, the punchline. Could it be possible that Morpheus had left the simulation at the time the General constructed a prototype Morpheus simulacrum? This simulacrum was the one who met its demise at the hands of the Assassin. This is why Commander Lock nor anyone could not find Morpheus corpse in the Real, because it was a program who met its demise, not Morpheus. Couldn't it be possible an earlier version of the Morpheus simulacrum somewhere along the line had stopped being a controlled Morpheus simulation, and started to become a free thinking Morpheus much like we are seeing now. We all know now the General's purpose was to destroy the truce and once again rage war on humanity. What better way then to have a prominent figure such as Morpheus destabilize the Matrix, however his renegade attitude caught up to him at the hands of the Assassin. With the deletion of the simulacrum, Morpheus himself had an easier time concealing himself in the Real over time. Couple in the fact of the Nabondis(sp) transmissions and the latest critical in which we see a figure viewing the events transpiring (I don't believe we have been told who that was yet) lead me to question everything.

I am also not 100% up to date on all live events, perhaps the above questions and misconceptions have already been answered and put down. But even so, it makes you wonder.

Actually, I think it is very interesting because of the fact that all those SIM's ran around planting bombs immediately afterwards. The General may have been trying to sow further dissent. I seem to remember (although I wasn't in-game at the time so I'm not sure) that early on some people thought the Red-Eyes and Morpheus were aligned somehow. Maybe the exact opposite, but I don't have any material from back then.

The only problem is that the HvCFT signals were not comeing from the real as everyone originaly thought. They were being rebounded in the real and back into the Matrix but there source was comeing from inside the Matrix its self. So the SIM we see now is defently not Morpheus. (I think thats what you were sudgesting correct me if im wrong)

I want to know what's up with all of the Assassin hints. Corrupted, the fly edited in on that cinematic, etc.

As for your Morpheus theory, it's definitely possible.

Heh, are we headed for a case of "Will the real Morpheus please stand up?" if Morph himself should come back to the Matrix, or be reported having returned to Zion...

Ah, I see. I wasn't concluding that the current Morpheus is the real deal, it's apparent it's a simulacrum. However I made the correlation that the current simulacrum possess' a seemingly mind of its own, which could have been the same exact case when we see Morpheus plant the code bomb at the water plant and died at the hands of the Assassin. It is possible another Morpheus simulacrum disobeyed commands given by the General, or perhaps the General gave him commands to plant the code bombs. Either way, to this day, the way Morpheus died just didn't feel right.

I doubt he would report back to Zion because he is considered a renegade and would be held captive as a criminal in Zion for disobeying orders and threatening the truce. However, this wouldn't be the case if the above theory is true.
