posted some of this in other threads - never really got a response.
I'd like to hear some thoughts though.
1. The Oracle programmed the human biological interface as a means of implanting the code for the "One" anomaly into a human being. This was her answer to balance the system, which coincides with canon. What we know of Morpheus and Trinity is not complete. Morpheus and Trinity are more than likely programs or apparent "half" programs much in the same way that the "One" is human but carries with him elements that are not. ( If he's even human at all... )
It is stated from story that Morpheus was around for previous iterations of the one. This means that he has a reoccurring role in the process. His job is to find the potential one, train, teach to help propel the cause. Trinity also plays a role as a way to tie the "One" into humanity. If you remember from the first movie that the "Oracle" told Trinity that she would fall in love with the "One." Trinity's role is to be the human link for the one. It is not mentioned if previous iterations had a love interest or not but apparently their "love" is a new thing. Each previous One was either killed or chose to go back to the source and reset the system. Neo had another reason/option: Trinity.
Trinity therefore was a direct method to break the cycle and cause it to arrive at a different spot. "Sabotage" if you will.
So when the machines say that the Oracle is good at manipulating people - I believe in some fashions that is correct. That doesn't mean what she is doing is a bad thing, however and is yet to be determined.
So if Morpheus is dead, then the SIM is a representative of the code that would normally be implanted into a human to perform the role of Morpheus to the Ones. This could explain its incompleteness, yet familiarity. It reminds me of the "Gholas" from Frank Herbert's DUNE series.
If Morpheus is not dead, then he is more program than we'd like to believe and with an absent one, no apparent immediate war, has malfunctioned and is attempting self-repair.
Also take a look at who the Oracle surrounds herself with and is responsible for:
Agent Smith: Calls her mom. Represents the machine's AI attempt to balance the system.
Seraph: Previous Agent who has survived 7 iterations of the Matrix, survived modern agents, went toe to toe with Neo without breaking a sweat.
Sati: The product of 2 program's "love." Able to manipulate the system's global settings at will.
Morpheus: Quasi-human "Leader" of the 1% who reject the simulation. Represents an entire population. His job is to find the one and help them realize their purpose and bring them to the Oracle.
Trinity: Quasi-human link that engenders the "One" to humanity on a personal level. Helps protect the one. Carries code within her to help reset/reanimate the one if something should happen.
This code is more than likely activated by a chemical response from her human side... ie. "love" - when this response happens the code is ready to be activated.
The One: Able to change the matrix at will. Represents the embodiment "yang" to the system's yin." Has a direct link to the "Source." Is an object of hope for the 1% who reject the simulation.
So as you can see - she is not surrounded by simpletons. In fact if she was playing chess, she has all the pieces.
If you doubt the "Quasi-human" idea - look at:
Bane - Smith downloaded into him.
Neo - Human who carries code that has to be delivered back to the source for a system reset even to occur.
Cryptos - Human overwritten with machine code.
Berin: Special case where machine code enabled him to stay "permanently logged-in" even with his body absent.
Also - if you notice the term "biological interface" - so what is interfacing? A body to a system? Is that not what we have when we Jack in? Human biological tissue interfacing with the Matrix?
How would this solve physical ailments in the real exactly? How is this new?
More than likely if the Intruders are from the "Source" - they are apart of "Source Control" or an "auditing feature." The last cycle did not go right and they are an investigative body.
What was different about this past cycle? Love. The One had someone personal to love and chose the other door. Why would the Oracle create such an interface? Because she is trying to break the system. The biological interface is a way to interface human emotions with machine programs inside the matrix - making them more human - it is what allowed Neo and Trinity to be in love. This is why the machines said they didn't have it but do know what it is. This is why the machines kept Trinity and Neo's body. This is why the Intruder is so interested in the link between Neo and Trinity.
Oh and by the way... remember the Agent Pace - Trinity debacle?
What if the machines kept Trinity's body and code structure - ran tests on it to see how the Oracle's biological interface worked, used that information to create a more human - better Agent - that could feel emotions ( ie. The Ghost situation... remnants of Trinity's code and Pace's new abilities to feel. ) Also look at Sati's parents and their functions as programs. Recycle and what was it some kind of emotion/human programming? So the machines are researching it. What was said about machines at one point... that they enjoyed watching our movies?

I say all of this having watched the movies about 5-8 times each. including Animatrix - and countless hours in fan forums and philosophy forums.

Some interesting ideas. However, there is a fundamental flaw:

I may be wrong - this is pure speculation - but I get the impression that this biological interface thing is new, that the Oracle only made it recently and it didn't exist in previous iterations. It was said somewhere that there were two, and one's gone. Presumably that was Neo's, yes. And whatever it was, it did something very special that Halborn also wants to do.
I reckon it was what gave Neo his powers to control Machines. That would certainly fit the description of a biological interface, and it's something previous Ones didn't have. And although Smith was also unique to the last iteration and could have been the element the Oracle introduced to bring about the Truce, I think Neo's new, unique ability was more of a deciding factor in making Deus Ex Machina accept the deal. The Oracle knew this.
Also, I'm guessing she gave it to Neo when she gave him the piece of candy in the second film, but that's not particularly important.
Additional:
Unless there's some tremendous lie going about, Halborn and Carlyne are humans, from the Real. They're not programs, they're not from the Source. If the Source could send out programs with such absurd power, the Machines could fix anything in the Matrix quick-snap. As we know from experience, their mastery of the Matrix is... well, it's rather pitiful really, considering they made it.
Oh, and the Morpheus Sim really is just a sim. 'A program cobbled together from memories of a man,' remarks Halborn to the Architect. It's the General's work through and through.

I always thought the piece of candy she offered him on the bench before the Smith fight had something to do with his ability - perhaps the candy was a "pill."
Also "cookies" in internet terms are used for tracking etc. Always thought that was funny from the first movie.
Iterations - I meant versions. I feel that Morpheus is a "role" that is played much as the "one" is played. Same character... different face.
As far as the source sending out programs... I wouldn't assume that the source is made up of only machines
