That is to say that I don't think Halbron or Carlyne have some kind of authority above the Machines. I think that it is perhaps they are a symbol of that control above them. Perhaps something along the way the Oracle used control over everyone else.

From what I read, he never said anything about Zion, just that Halborn and Carlyne have some kind of control over the Machines..

Fine but even if it was control by way of coercion wouldn't that mean that the destruction of each Zion, the (probably) millions of dead, the renewed war etc... perhaps even the maintaining of the pod towers down to Humans and not Machines? Has Zion's hate been directed only at the tool used by other Humans for their own survival and superiority?

I don't think it's a matter of the colony controlling the Machines, rather that they're held in check through nothing more than diplomacy. There's an agreement between the two, and peace reigns on Earth. The War and the Cycles are a petty affair which the colony doesn't particularly care about.Although it's clear that the colony can definitely hold its own against the Machines.
