i have had problems deciding what i want to be and have narrowed it down to some sort of spy class. What is the most damaging of spy classes? how are assassins different than shadows?

Shadow is all about remaining undetected when completing objectives so you would need to be stealthy and use the invisibility ability without getting into a fight. There are abilities to help you escape interlock and detect other players in stealth.
With Assassin you still need to be stealthy but you can attack aswell. You start witht he ability 'improved sneak attack' to increase your sneak attack (thrown) damage and other abilities like 'topsy turvy' are special attack moves you do on your opponents in stealth and they do alot of damage.

how can assassins be good in pvp then, i always see people in stealth, they arent hidden.

The ones you saw in stealth must of been in the same org as you so they were allies. If not you must of had the tool and ability to detect people in stealth.

o so people in the opposing organization(ex: machines) cant see stealthed players of "zion"

Yes otherwise there wouldn't be much point in stealth.

When someone goes to stealth, ie through sneak or invisibilty, you can see them for a limited time, usually only a matter of seconds before they disappear to you and everyone else. You can then see stealthed people if they get to close to you or if you get very close to them but i mean very close here.
Also MKT and Assassin combined is probably the strongest of Spy trees, Master Shadow is more of an escape and evasion type tree and data miner is not for fighting with
