Ok as much as I like to come up with ways he might be alive (Im obsessed with the series) there is no way he personally can be. Here are some of the reasons...
The oracle clearly stated that The architects role is to balance the equation by countering variables. Neo was a variable. He used the connection to smith neo had in movie one to create an opposite variable to counter neo. the new and improved smith. as the architects said the current system was fundimentally flawed and he undoubtedly contemplated new ways to bypass the threat of human choice with each anomoly. (remember the architect cant see past his own choices or any choice so he couldn't foresee this new counter to evolve into a threat to the machine city). If he was designed by the architect to be neos opposite and equal as the oracle confirmed (your opposite your negative...) then its simple math. what happens if you counter 1 with -1? you get 0. there is no remnant, no remainder of either.
When neo destroyed those 4 sentinels he went into a comatose state that should have killed him according to the oracle. That was neo reaching into the source through his mind, found the sentinels and channeled their ai into the source for their deletion, hence dead. doing this to 4 ais almost killed him. even when he got better at it killing a few dozen bomb sentinels put a serious almost mortal strain on him, in the end he knew if he tried harder and killed any more it would be the end of him (i cant beat them). Now look at what his last task was. once he was connected to smith who was disconnected from the system(Im unplugged, a new man, so to speak) he could then channel the mimimum of a million smiths into the source. If there is one thing the wachowskis pounded into us in the last 2 movies it was that neo is only human. he funneled millions of smiths through his head to his wi fi connection to the source. so many infact that it lit up his own neurons in the real world to create a blinding light. since he is only human it fried him.
plus another equation was answered that would destroy the the need for the systemic anomoly caused by the subconcious need for choice everyone plugged in for. when neo negotiated peace, he removed the anomoly creation process. the problem was choice. the one was the imalgimation of everyone wanting a voice in whether to be in the matrix or not. It was a collective shout for the freedom to choose in the only way it could form. Now that a peace has been established and those that want out are to some extent free to go, the equation is balanced, hence no green shade at the end of the movie.
When the oracle said she suspected she will see neo again, she was not refering to that neo, but a future neo. Even the optomistic oracle knows the peace wont last(as long as it can) once it breaks and the machines go into lockdown as is hinted at in early plot interviews about mxo then the anomoly will eventually reapear. The next one may be seen but it wont be Mr. Anderson. note the bench she is sitting on at the end says in memory of thomas a anderson a little gold plaque on it. which is really a touching part of the movie imho. at the end of the day, as niobe said, she didn't beleive in the one she believed in him. being the one means having certain tools at your disposal to make your choice for humanity, but it doesn't make you what you are. He was still thomas anderson and neo whether he was the one or not. and tom/neo made the choice to realize he would have to do more then use his gifts, he would have to sacrifice his non one self as well... keep in mind im not particularly sober atm sorry if im rambling
